But if you have a complete loop ANYWHERE, i.e. any conveyor network which connects between that cargo box and the other side of the sorter then the sorter will pull the parts out of the cargo box, cycle them back thru the assembler and back into the cargo box in an infinite cycle.
I don't think Keen have more than a couple of minutes of thought to this block before creating it.
I've worked out several automated sorting system without using scripts and each one requires that the flow goes only one way and contain a series of powered down sorters to permit you to get back.
Another example. Let's say you want all ore to be pulled from a docking ship and deposited in a cargo box. In a one way path from the connector to the cargo box put a sorter which connects to the cargo box and set it to pull and thow out all ore. But then you will not be able to refresh your oxygen supply or pull uranium thru that same connection unless you put another loop back to the connector with another sorter set to permit Uranium and gases to flow from the base to the ship.
It's a huge mess trying to make sorters work in a practical method.
Here is a tutorial. Note he does not have the shut off back flow so if he would need to get for example Uranium ingots back from the reactor into the assembler to make missiles he'd have to transfer that by hand.

Let me see your sorter's settings if that doesn't solve your problem.
all the basic setups so far.
backside is, as always... the more sorters one uses the more a station, landing pad, production loop.. you call it... will be bloated.
because of how the sorters work i'd recomment to use a whitelisted passive sorter (allow only ingots and gases) to feed an assembler and a whitelisted active sorter (pull every component and gas) to drain the assembler.
actually.. the described setup forced me to make a separete assembler exclusively for dissassembling... passive-whiteliste for components and other stuff.. and whitelist-pull for ingots.
the very same setup is usable for refineries... pull ore... push ingots.
relating landing pads... the same... i assume nobody wants to load the ore he has delivered to a refinery back in his ship... than its an active sorter for unloading the stuff you want off your ship.. and a parallel passive sorter that is whitelisted to everything you propably want to load into your ship.
and... in rare cases.. an additional passive sorter to manually move the stuff back into the containers...

These links no longer work, and a friend and I are running into similar problems.. Does anyone mind helping us out? (apologies for posting on an older thread, but the links seem to have the answer.)
I only use a sorter on my miner, white list stone, and connected to an ejector.
Also keep in mind that small tubes (small sorter) can only transfer small items. Large tubes are one item that can't pass through small tubes.
You can use the 'drain all' option to force the sorter to pull all items through.
Normal that they don't work because you opened an old 2017 discussion.
I recommend to create a NEW discussion when the one you found is obsolete and "Dead" because too old and will avoid reports on you from the community about "Necroing"
The game is not the same at all now so all discussions that are 3 months old are obsolete.
