When a new game is started, I switch on all of the marker switches, but the tower rotation in the library doesn't reflect any of them!

Try verifying the game cache;
Right-click on the game in your Steam library, select properties, select the local files tab, and click “Verify Integrity of game cache”.

If that does not work I would try reinstalling. You may want to check and see if all of your system drivers are up-to-date also to see if that might help with the issue.
