Some Apps will work with the PS3 set, but the Pedals are recognized even by the OS.
This won't make any difference. The pedals are buttons not analogue and can't be assigned to pedals in AC without using a third-party app.
What you mentioned has nothing to do with the OPs issue.
I had the same problems like OP and i have the same wheel. Under Project Cars 2 it could made recognising them, with the switch set to pc it just worked. The wheel can be set to PS3 or PC. It still works with windows in the ps3 setting but the pedals work just ON/OFF
