A nearby bridge or trading post can reduce usable water area. (This was actually demonstrated with the debug mod, showing how fishable water was affected with those structures nearby.)
Changes in the town can slow down productivity due to distance - for example, adding a market so now people go there for goods, which may end up being further away than the barn they were getting stuff out of before. But any changes can have an affect as workers shift around. This is especially obvious early in the game, because things are constantly shifting and resettling as you expand.
If you don't have 100% educated population, some of your educated fishermen may have been swapped out with uneducated fishermen.
Let your market vendors do the legwork, that's what they are there for :)
