If that's the case, it's a bit outdated wo it's possible you are running into storage flag issues, where the game doesn't recognise the flag given to the Wax, so it's vanishing.
If I remember right in that version of MegaMod you had 2 versions of the apiary, one that produced both "at once", and one with a drop-down menu to let you choose what you wanted to make. It could be just bad luck with the random pick between Honey and Wax for each unit of work always picking Honey.
Workarounds if that's indeed the mod you are using would be to add the compatibility patch (found here[blackliquidsoftware.com] on the BlackLiquid forums), or to get the new version of MegaMod[blackliquidsoftware.com] to start a new town.
Another option (if the new MegaMod is too big) is to grab the Colonial Charter 1.76 (earlier versions are outdated and have the flagging issues too) from the Steam workshop instead of your version of MegaMod:
