Bought the Gold Edition, but a lot of content is missing.
Content that's supposed to be unlocked immediately I do not have. The Kraken, Death Ship, Crusader & Florentine, whatever is supposed to be in a chest on the docks of Havana is not in my game. I also don't see access to Freedom Cry. The Illustrious Pirate and Aveline content is working, as I can and have visited Black Island and I found a couple ULC chests on a couple islands.
When I started the game for the first time I added the key for the Gold Edition to Uplay Connect and when I tried the key for the Season Pass it said it was already activated on my account. The only thing I can think that might be causing issues is that a long time ago I redeemed a normal edition of Black Flag on Uplay when it was free, but (at least on Uplay) it seems to have 2 different sections for the free one and the Gold Edition from Steam.

Edit 1: Should add that I have finished Sequence 3, Memory 4. So the immediate access ship customization content should show, but no.

Edit 2: For the hell of it, I downloaded my free version and turned it on, it seems like I only have access to the same content as my Steam version. I also put in a ticket with Ubi's support site, let's hope this actually get's solved.

I am having this exact problem myself. I also have an ongoing support ticket with Ubisoft but after several attempts, nothing has worked so far. I think it had something to do with the Keys with the game and the steam support FAQs suggested contacting Ubisoft.

I purchased almost the whole AC franchise on steam since it was on sale. I've been playing them in order of release. I didn't have problems until I got to Black Flag. Makes me worried about the next few games.

Rogue shouldn't give me problems... less dlc. Less to mess up.

I'm being told to play to Sequence 4, Memory 3 to access the content. But their site itself (https://support.ubisoft.com/en-US/Article/000077628/Where-Can-I-Find-My-Exclusive-Content-for-Assassins-Creed-4-Black-Flag/) says "Sequence 3, Memory 4," where you can access your cabin. Why would content that's instantly unlocked need me to get to Sequence 4, Memory 3? And that doesn't explain why Freedom Cry isn't available at all in the menu.

That's when the content should be accessible if it is working correctly. The problem is, it is not. I've opened a support ticket with Steam now to see if they know that others are purchasing something from their store and not getting what they paid for.

Waiting on my response from Ubi. I couldn't find where to start a ticket with Steam. Let me know what happens. Hopefully we both get this sorted.

I've hit a possible dead end with Ubisoft, I'm now trying to see if Steam will be of any assistance with a support ticket I have active at the moment.
