My father wants to watch me play Black Flag because he is obssesed with pirates. So is there any sex I should look out for to skip the cutscene to avoid awkwardness? Any other content is fine just not sexual...

AC has no nudity at all. If you want to worry about sex from a game, worry about GTA V.

None of the other AC's have sex in them so I wouldn't worry. I know where you are coming from though, their first trailer for the game back earlier this year did hint to explicit content...
