More than likely its something to do with a conversion from steam to ubisoft that neither party has paid attention to due to the fact that black flag is such an old game
But the DLCs weren't activated for me, I still had the same base game content. So I contacted Ubi support. After 3 months and many many back-and-forth, mostly useless and ridiculous troubleshooting (like reinstalling the game, 100 percenting the base game, taking many screenshots etc), the support conceded that there was some sort of mistake and changed some of my account settings on their side. That finally got my DLC contents to work, but my basegame save was also corrupted (wasn't an issue since I had already moved on to the next few AC games at that time).

TL:DR try unchecking the Freedom cry dlc in the dlc manager.
I had the same problem with my Ubisoft+ subscription. (I am doing a franchise run btw)
but i cant remover or uncheck any dlc on the ubisoft launcher. so i hade to test this on steam.
before i downloaded the game i unchecked the freedom cry dlc, and that fix it for me.
now I dont know if you can uncheck the dlc if you already downloaded it and if that work.
so I leave that fore everyone to try out and see if it work.

To answer your last question:
Yes you can ;)
Whenever you hit that "installed DLC" you can check and uncheck the DLC's you have: when unchecking the game will "update" and remove the DLC you unchecked...
the DLC's?
When you go to your library and click the game, you see the DLC menu on the right side (sometimes you have to scroll a bit down).
There you can click: see list or see store:
Click "see list" and look at the list: if there is a checkmark before it it is installed; if not, then.....
*drum roll*
then it is not installed: if you wish to install it: simply click the box to checkmark it and it will "update" your game :D
Do you have 2 versions in your Ubisoft connect?
Or
When starting from steam: you have to pick a deluxe version or the normal one?
In these cases always choose the normal version. ignore the deluxe.
All DLC's except the freedom cry will still be there.
Note that it only is "tested" with the DLC that is bought seperate (by me).
I have no idea how it works for those who bought the deluxe version right from the start.
