If you bought at Steam only Steam dlc will work. Not from Uplay.
The key you can enter them here, and it will work. I have bought several at HB.
However since this is s game from Ubisoft it does require to have a account there as well.
Upon starting the game it will start uplay too. As a extra you can use their system then too to get points which you can use to get extra outfit, but that's not necessary.
If Humble Bundle is offering STEAM key, then it will work.
If they are offering UPLAY keys for DLC, it will NOT work.

The UPLAY Black Flag DLC sold by Humble Bundle, would, however, work with the copy of the base game on my UPLAY account?
Now, lets not get confused. If you have bought the base game at Steam, it will also show up in Uplay. But it still wont work with Uplay DLC. But it will work with the HB Steam key DLC.
If you bought another copy of this game at Uplay, yes then Uplay based DLC will work.
Basically:
Steam version of game + Steam DLC = Yes. This version still launches Uplay when you start the game.
Uplay version of game + Uplay DLC = Yes. You would launch this version directly from Uplay with no Steam involvement.
Steam + Uplay DLC = Nope
Uplay + Steam DLC = Nope
I hope I don't come across as condescending. We get this query a lot and I just want to be super clear! :)

I purchased Black Flag from steam in November of 2017. When I opened the game, it gave a CD key which works in Uplay and/or somehow registered itself in my Uplay client.
(Uplay also gave out Black Flag in December 2017 for Christmas. I do not recall if I added it during this time or not--I think perhaps not. My purchase history with Uplay is blank, yet I have other games from giveaways on my account, so that is no indication of anything. I think I had firewall issues and was not able to get Uplay to connect to the internet in time to claim the gift.)
To make sure that I am getting this correct (and no, neither of you are sounding condescending--I appreciate the help!):
if I purchase the Black Flag Uplay DLC currently sold by Humble Bundle--even if I add it via Uplay--it will not work (in Uplay or in steam) with the (probably steam) version of the game that currently shows in my Uplay Client.
Is this correct?
I am sorry I am being so dense, and I do appreciate your assistance in this matter!
The Steam version requires your Steam CD Key codes (base game and DLC's) to be registered on your Uplay account as a DRM verification. Uplay becomes a secondary launcher for the game if you have the Steam version.
The mouse icon next to your name shows you have the Steam version. It is possible to own both versions if you have bought a second copy through Uplay.
When you register your Steam CD key, it will show up in your Uplay game list. I'm not sure if it would show 2 copies if you had both Uplay and Steam versions added to the same account.
The 2 versions do not share the same game save files.
Game save should located in c drive, program files X86 in ‘ubisoft game launcher’ > ‘game saves’. You will find folders listed by numbers for each Ubi game you have, folder # “437” is for the steam version of this title. Folder # “273” for the Uplay version.
Try launching the game from Uplay, see if it shows any of your play progress. Then check the save location for folder #273. If it showed you had progress with the 273 save folder missing, it would indicate that it launched the Steam version using the #437 files.
A Ubi dev could check your account for you to see what version(s) you have.
A Ubi support person looked at my account and told me that I have the steam version of the game, not the Uplay version.
