US buckeye couplers are not affected by the Auto coupling setting, this is for european 3-link (hook and chain) couplings and such. Buckeye, Scharfenberg, Dellner and the likes will couple automatically anyways.
Some couplers in the game are incorrectly set up, and the loco's collision box / coupler pivots will prevent you from coupling up. Fixes are on the DTG forums and mirrored on RailWorksAmerica.
I recommend applying these patches, they will fix coupling issues and consist splits.
