What about the challenge chest? Some only gives upgrade point, maybe you missed one.

I've finished every one the moment I found it, I don't think there are any hidden ones.

That helped, apparently I've skipped a few hidden upgrade points. Thank you.
I don't use markers in metroidvanias, so I haven't touched any markers in this game, but apparently I should start doing that.
