VAC also shouldn't care about save files, but if you want to be extra sure, just back up your current save and then have a separate save for your modded playthrough, with whatever balance/etc mod you want to play with. Even playing online with mods should be possible, given you turn VAC off in the "online" options and you don't mess with it mid-game, which for some reason is possible. I wouldn't advise playing modded online, outside of private matches. Most people play in VAC secured lobbies only, but some may join insecure sessions as well. People may dislike it if they join your game and find out that some things have been rebalanced, so keep your session private/friends-only. So yeah, if you want to do a coop run with friends, modded run that is, turn off VAC, exit your game and then install the mods you want to use. Once you're done with your modded run, uninstall the mods by verifying your game's files in the library, then you can turn VAC back on.

And again, if you don't care about coop with friends or want to be extra sure, stay offline on Steam and DL. Just block the game via your firewall or unplug your ethernet. Once you're done with your playthrough, Steam library > Dying Light > right click > properties > local files > verify files. Verifying the files will get rid of the modded pak files. You can also look up where DL stores it saves to delete that stuff too. Deleting your keybind/video config files is not necessary.
