i'm not sure of this, but in part of the game, brekken attempt to leave harran with the boat of fortune, and perhaps killed by the army...little info in communication in party when crane talking with a pnj...but not sure because most infos in the game comes quickly.

He was seen on the ferry boat last yes, and that does vanish at some point, but I don't remember the game ever saying what happened to it. Those people were well aware that the army sinks any boats trying to leave the quarantine zone.

the part I hate about this game is the inability to kill "friendly" people. especially those jerks that appear and don't give you XP for listening to their ♥♥♥♥ stories.

No, what happened to Brecken is anyones guess. It was never actually mentioned that he left with the Barge. He initially was only there because he saved Crane after he escaped Rais. Highly doubtful he would leave all the people in the Tower behind just to head into a military blockade. He clearly showed that he cared about the survivors, he would not run off like that. But who knows? Maybe the devs got future plans for him.
Breckens fate is just a big plothole atm. Shame if you think about it, even those annoying asswipes Tolga and Fatin reppeard in the Following.

Well and considering the events of the Following DLCchances are he might got nuked alongside everyone else, depending which choice at the end is canon

suuper frickin late to the discussion here, but it IS likely he exiled himself because of the guilt he has from not being able to save floor 18 and the deaths of his friends. Brecken knew Jade, Rahim, And Zere more than Crane did, I mean his sanity was at a breaking point when he smashed the tv. But as someone said, it may just be a plothole that the devs likely forgot.

Really really late to the party, but while playing The Following DLC, it seems you can find a note that appears to be from Brecken, in the post office, during the "Going Postal" mission.

It only says it's from -B, but it mentions Crane, and succumbing to despair and losing hope, while saying "Crane gave others false hopes". Seems to be a letter written after the guilt of all the death after the events of the main game, and leaves his fate a mystery, but most likely he ran off somewhere.
