Does each zone have one, and if not, is there an in-game way to tell which zones do?

look at your world map (by pressing U), when you mouse over the (discovered) areas you'll see that some have a blue little circle marked on the pop-up. That means it has a waypoint.

Press U and open the map. It tells you in there what symbols on the expanded map mean what. I believe that the zones with an empty ring means it is a zone with an unactivated waypoint and the ones that are filled in are the ones that have an activated waypoint. Some areas don't have waypoints. In general you'll never go through more than 1 or 2 zones without there being a waypoint. You also need to make sure to open each way point in order to activate it.

zones with a waypoint that you haven't found have a small blue dot in the center, those without a waypoint have no dot.
