What you see greyed out below each god (3 entries for major and 1 entry for minor) is what Tincup said in post #2. When you get a Divine Vessel (rare loot), you put it along with whatever map you wish to capture the boss essence to upgrade your pantheon (hovering over a map on your atlas will tell you exactly wich god it will upgrade and you can check in your pantheon to see the effect it'll have). Once you kill the boss and/or are present in the map while the boss is killed (team-up), you can pick up the filled Divine Vessel and bring it to Sin to claim your upgrade.
I strongly suggest that you concentrate those upgrades on the gods you use most frequently first, since they are fairly rare drop at least early on (so far I've found only one but I'm only up to tier 5 maps... got a neat 10% spell evade on my Lunaris major god out of it).
So essentialy, think of them as free to switch passives depending on your class and situation. Early on the choices will be fairly limited by your class and/or availability, but as you upgrade them, they're bound to become more situational because they cover a wide range of stats.
Edit : as the Divine Vessel is treated as a map fragment, I suspect that you can farm them on maps with increased lock-box (some of wich drop maps). This is just a hypothesis as I've not tried it yet (mine was on a map unmodified except by Zana's basic +quantity mod).
