After the season is done, they get incorporated into the standard league. The newest league is the same as standard, plus a hyper version of the new mechanics.

Pretty much if you miss them then they're gone, unless you're willing to buy or join a private league with the specific league modifiers. Or also if the league mechanics get put into the base game you can still do a little bit of that leagues stuff at least.

when they make new content they make a league out of it by making the new content the focus.
But afterwards it gets added to the main game, just a bit turned down.

Your best bet is to play betrayal now and learn the game and then in 2 weeks start over in Synthesis will all you have learned.

If you absolutely hate starting over, play standard instead, but most people play the leagues.

The game has a base code. The Standard League is permanent and always exists.

The Challenge League typically runs for 3 months and includes some kind of new mechanic and/or story. Sometimes the mechanics for any given Challenge League will be added to the base game (after that Challenge League ends). Sometimes they can be accessed via map specific mods from Zana.

Sometimes they're just gone.

There is a certain degree of transitory ephemerality to Challenge Leagues. Enjoy them while they last, but then let them go.

Mechanics that were popular tend to resurface eventually.
