The basic mechanic of an attack skill is that it's always based on the weapon's damage (spells are the skills that are not tied to weapon damage), then any bonus compatible with the tags is used to amplify the damage. Since molten strike is physical converted to fire, if you up the physical damage you get more damage convertedto fire and if you get bonusfire damage the converted part will do more damage.
Usually it's best to stick with the base damage though(here physical damage), unless you have a 100% conversion, then you don't care which one you up since it's gonna give you the same amount.
