There is one difference, but it's kind of an aside due to other mechanics. You don't have a list of games to join, locked into specific difficulties. You are always in-game, and can freely teleport between waypoints in any difficulty at any time, and open multiple instances of a map, without having to exit back to a menu to create a new match/room/game. That's kind of a side detail, but the way parties, instances, etc are handled is so much improved over older arpgs in my opinion.
You can't just travel to a waypoint from anywhere. ^^
You CAN travel to town from anywhere using a portal scroll.
The game will show you where a waypoint is via a dot in the location on the map - big dot means you found the WP, small dot means a WP is there but you haven't activated it.
As a player above mentioned, you can ctrl+click on a waypoint when travelling to open a new instance of that map rather than joining an existing one (if any). This is mostly good for when you are farming specific unique enemies for card drops or running league stones such as prophecy/perandus - find that stuff, portal to town, ctrl+click for a new instance to farm the next.
It's also good for when you derp up and draw enemies you can't beat in front of the entrance or when you accidentally stuffed the map boss full of ghosts and can't kill it lol.
