Gem placement.
Aside from what an item may give to a specific gem, does it matter what gems go in what items? For example, if my main skill is cyclone, should I have it in my weapon?

No, doesn't matter except for link count and coloring capabilities.

Also there is a hierophant and scion acendant passive that give certain gem types a bonus depending on if they're placed on helm, boots or gloves. But aside from that and equipment mods, you can do what you want.
