I'm inclined to believe that JC would outlast Jensen in a protracted fight. For Jensen to win, he'd have to act quickly.
but can he stop a fridge...
That would be quite a sight to see: JC & Adam going at each other with appliances... "Guns, we don't need no stinking guns!"
First, technology has advanced between Deus Ex HR/MD and the original DE (in world). Therefore, any augment abilities they share, JC's augments should be clearly superior in function. Any similar weapons would be equal or clearly in JC's favor.
Second, in terms of personnel skill, let's assume JC and Adam are approximately equal.
Third, let's assume we're not stuck operating on their specific games mechanics, and try and draw real-world conclusions based on things we see them do in game.
Specific ability comparisons (I'm assuming full upgrades on both characters, though in several cases, JC must choose between different upgrade options):
At max rank leg augments, JC can run circles around enemies who are unable to track him with gunfire. Similar to Jensen's stealth augments, he can do so completely silently.
Physical strength - We don't have perfect metrics here. Jensen picks up a dumpster, JC lifts large crates of unknown material and contents that I recall being on similar size scale to dumpsters. I'll assume their maximum strength is similar.
Both can resist or ignore environmental damage from electricity or toxins. JC alternatively further resist flame and plasma attacks.
JC can breath underwater. Adam is never shown to do this in the game, but presumably he could breath underwater for an extended period.
JC can regenerate any non-fatal damage. Jensen has a more limited health recovery.
Both characters can turn invisible. JC can also alternatively get an ability that hides him from any sensors (aka, Adam's augs) but leaves him visible to normal sight.
Both characters have 'armor' effects that protect them from bullets and knives
Both characters have eye augmentations that allow them to functionally see through walls. If JC takes the radar transparency however, this could work against Jensen as he might walk around a corner directly into him.
Finally, we have Jensen's Typhoon system which is probably his biggest trump card against JC. In the game, Jensen is able to spam this against most other augmented opponents (aka bosses) and defeat them easily. However, JC has a counter. One of his augments is the Aggressive Defence System, which detonates objects before they reach the agent. The result is that the bombs could potentially explode inside Jensen, or the moment they leave his body.
