Is there a way to save the girls that are stuck on the machine? Or was I forced to kill them to stop the machine whole?

You cannot end the battle with any of them alive as far as I know. However, you can bring the laser rifle and shoot Zhao through the glass and avoid directly killing anyone else (including the drones and the crazy workers trapped in the system).

You can not help but kill the women, as they are inextricably woven into the machine and nolonger separate entities. Same for Zhao. You can not walk away and leave the machine active if you could just kill Zhao. The core must be destroyed.

Seconding that laser rifle 'trick' Kauldwin talked about. It's how I did it in my own Pacifist playthrough, and it worked like a charm.
