"Controller" support for games on PC typically means Xbox controller as it's natively supported in Windows. It's entirely at the developers discretion is they want to include support for any controllers of their choosing. Some games just don't support PlayStation controllers.
That said, the Deus Ex games are best played with a keyboard and mouse, I couldn't imagine playing these games with a controller, must be horrible, what with all the hotkeys and such. I recommend using your keyboard.
Irrelevant to the post, I do recommend Deus Ex 1, too, as it's the best.
