You start from the blue, you capture the green before the red does.

To capture them, click on them and select the flag you see at the top. Once you click on the flag, it takes a little time until it's captured, but then other nodes along your path will light up and become available for you to capture - until you can capture all the nodes on the path to the green globe and the green globe itself. You only need to capture the ones on the path to the green globe. It's a race between you and the server that's trying to detect you. It takes practice to figure out the best path - they don't all work.
The other choices you get include fortiying a node you have already captured, or using one of two viruses you find in the game against them. You cannot fortify a node until you have captured it. Learn to capture them first, then try fortifying them later. The nuke virus and the stop worm are used as required - to slow down the computer that's trying to detect your hacking attempt. Your first goal should be to learn to capture the nodes. It can be difficult to learn, and I hated having to hack anything at first, but now I prefer hacking even when I have passwords because you don't get any points or bonuses for using passwords, so hacking can really be beneficial.
