Recommendation: Remove the upgrade for Two Pair and Straight Flush
Two Pair should trigger Pair twice, and Straight Flush should trigger both.
Likewise Full House should probably trigger Three of a Kind and a Pair.
And Four of a Kind would probably be better off being treated as one level above your Three of a Kind upgrade.

Planet: Disagree, that'll make the normal upgrade too powerful as you buy one get two
Joker: Already have that enabled, no need to fix.

In short, the Planet cards are to buff specific hands, if we cut that down by only taking weaker hands, the whole scoring system will be messed up.

The problem is that the weaker hands inevitably become better upgrades where Two Pair ends up being worth less than a Pair.

That might be true if planet cards for weaker hands were more common, but they aren't. So Pair only becomes stronger than Two Pair if you decided to upgrade the former and not the latter.
Besides, Two Pair upgrades with 5 more chips per level than pair, has double the amount of scoring cards (meaning between 4 and 22 chips more), can trigger more special cards like mult cards or glass cards, and can trigger stronger jokers.

So no, pair is almost always worse than two pair, or any stronger hand, and there's nothing "inevitable" about weaker hands becoming good.

The main problem with that approach is that it's needlessly complex, while being highly subjective. That's why the game uses the basic poker hands everyone knows and does not try to account for nested hands, it would be a balancing and UX nightmare.

Just in the demo there are already ways to break the scoring by removing and adding cards to your deck, upgrading them, grabbing jokers that have a synergy with those, etc. I got 125k on the final boss playing just two normal flushes with the right combination. If better hands triggered the ones below them, they'd have to rebalance the entire scoring and it would probably end up being harder to beat the blinds earlier on with basic hands.

Here is the real boss suggestion: Remove every upgrade, High Card should now trigger as many times as there are valid cards in your hand!

I think in earlier demos, their was something similar, blinds that removed all your chips at the beginning of a hand played, estenially nerfing your initial hand
