Mouse not working in x64 version
It was working fine but when launching from steam and launching the x64 .exe the mouse will be on screen but the buttons do nothing.

Manually running the x86 version the mouse works as expected but I had to start a new game. Anyone have any idea on what could be the issue?

Bumping this because I have the same issue and I can't seem to find a solution, as not too many people seem to have this problem...

If anyone has this problem, I may have the solution. It looks like the problem is with running this game in 4k. Not sure if this works/or is an issue for x86, but I have x64 and this works. To fix it, go to your \steamapps\common\transistor\x64 folder. Right click on the transistor.exe and select 'Properties'. Go to the 'Compatibility' tab and make sure to enable/check mark 'Disable display scaling on high DPI display' or whatever and 'Run as administrator'. That should fix it. If not go to Steam\userdata\<user#>\237930\local and copy the files, paste them somewhere else, and delete them from this folder. Then restart transistor in administrator mode with that other setting disabled. Now does anyone know how to make my steam overlay and launch menus larger?

Dude thank you, the DPI thing wasn't the issue for me but enabling "Run this program as administrator" did the trick!

Clicks don't register in my 64bit version either. Have to play x86.

Thanks from me too. Not sure what caused it. Used to work fine on first playthrough. But then the mouse just stopped.
Disabling the display scaling and running as admin fixed it though.
