I use an analog controller[www.amazon.com], and I prefer how smooth it is. Sure, the mouse is good for aiming and aiming fast (and I do use it from time to time)... but for me, it's probably a little too jittery since I'm used to the sticks. If you're wanting more control when walking/running and panning the camera around, the analog sticks win hands down.
But, that's just my opinion.
Edit: I aught to make a comic still sometime. Aiming and shooting with an analog stick, vs aiming and shooting with a mouse.... And the picture for the analog stick would have bullet holes in an outline of the target's head in the wall behind them. The one for the mouse will just have a blood splatter, and lines indicating the target fell to the ground. :-P
one option with the analog stick is snap to target, it actually makes aiming even faster and more acurate than the mouse, you cant really miss if your target reticule jumps right onto someones head
