I skipped this guy and continued act 1, then came back later and he is now gone so I can't get his ability to use. What kind of ♥♥♥♥♥♥♥♥ is this?

yeah it kinda sucks that once you finish a chapter game forces you to next chapter instead of asking you "hey, wanna explore or continue". Now happened to me with the frog in chapter 2

Just go to the Keeper's shrine and you should be able to get them, there's an option where you can get it.

OP skipped it all together. You can only retrieve it if you killed it and didn't take its soul.

You seem to be suffering from reading and or comprehension issues. Note that the op said SKIPPED not KILLED. We all know after killing you can collect... know the difference?
