So...The story?..
What's the endgame story here? What are we working towards? What is the level progression supposed to be? And how exactly did I come to be in the Inn?

Would you like the overarching story of the history or what exactly is going on in Ubersreik also would you like spoilers?

I think my main question is. How much this is ingame?

The main issue i'm seeing seems to be that there doesnt seem to be a sense of why we're doing what we do

You are given a fairly brief overview about why you are at each map at the beginning, however they don't really have any persistent story that I could tell besides our heroes ruining skaven's day in various places around Ubersreik until they reach the skaven leader. Super underwhelming final mission, tbh im super disappointed in that regard.

Well the End Times is essentially Ragnorak and while Chaos is preparing the skaven decided to attack the empire because they want to rule the surface world. Which is why the Skaven are here now. Mankind has regarded the skaven as a myth for different reasons so the town was completely unprepared for the invasion which is why everything is dead the horn of magnus mission is us trying to alert the empire that Ubersreik has been attacked most of the missions afterwards are either getting your supplies or getting rid of skaven infestations and ruining their plans until you stop their leader. The reason why the heroes are in Ubersreik are different and kind of long but they're essentially fighting for survival because Skaven don't negotiate unless it's to save their own lives.

This game has an insane amount of potential, and look, It's WARHAMMER. The whole damn thing is so bloody deep in lore, these guys can give us an EPIC fantasy adventure, and even throw in Chaos and have us slay a few ♥♥♥♥♥♥♥ dragons, eh.

Warhammer Fantasy has a rich lore, yet that comes mostly from bits and pieces that were amassed over the time. This game is such a bit and not piece like a novel.
Also it is worth mentioning that the "End Times" pretty much buchered several aspects of the WH lore and made everything possbile just for the lulz and "cause they can".
You wont find a rich story here, only some people fighting in a town until the inevitable happens. And that is the end of the world. No happy end, no salvation. It is the end time.

The Story is just what the intro trailer showed.
Why there are 3 Humans, a Dwarf and a Wood Elf all in one cart... I don't know. Sounds like the beginning of a joke.

If you look at the trailer on the witch hunter and bright wizzard, you can see that the witch hunter removes handcuffs from the bright wizzard. So our witch is originally a prisoner of Salzpyre.

On the site you can read their backstories saltzpyre is obsessed with skaven but he was ordered to hunt down the bright wizard because she has been charged with murder by immolation he hires kruber to help capture her so she may face her trial. Bardin was a ranger charged with protecting two different holds from overground threats he found a recently opened collapsed mine that held the map to a lost hold however no one believes him and he searching for a party to join him to find the hold. Kerillian is known to have sharp eyes even as a wood elf one day she saw an elf mage doing something and left her post and is essentially filled with wanderlust.

I think the dwarf and elf are kind of odd but it explains exactly why the three humans are there and if you watch the cutscene you see lohner leading them to his tavern they came together to survive I mean the whole city was taken over by skaven so getting out without lohner's help would be a huge problem even if they did want to leave.
All five were headed to Ubersreik for various reasons - Saltspyre was dragging Sienna there to stand trial, Kruber was working as Saltspyre's bodyguard, Bardin was entering the city to find someone who might've had a tome that he could use to translate a map he'd found in an old ruin while Kerillian's reason is never properly explained.

As for how they were all in the wagon, no idea - could've been one Saltspyre had hired to take him, Kruber and Sienna to Ubersreik and the other two were hitchhikers. Either way, not long after arriving in the city, they wound up in a skaven ambush and Lohner managed to lead them to his protected inn.

It's Warhammer, don't ask questions, just go out there and scream "Waaaagh!" whilst smashing some skulls, and if someone says "Blood for the Blood-God" or "Skulls for the Skullthrone", be nice to him.
