Just run to the end and avoid taking damage. You don't have to kill anyone or anything.
To get an S rank you need to make it in time together with no damage bonus.

I've tried that. I run to the end with no damage or alert, but I still get D rank.

If you have died during any ranked fight and the game has saved, it will carry your statistics from the previous run to the next one. So, for instance, if you spent 2 minutes in the dwarf gekko section and died, then restarted after it saved your game, you will start off at 2 minutes on the timer, having taken damage (because you died). So, basically, if you want to S rank it, you need to restart the chapter. Try to get in the habit of pausing the moment you die, or just before you die, and restarting manually that way. Dying will trash your rank 100% of the time in any Platinum game.

Run forward jump onto the pipe and then the thing running along the ceiling then the walkway and through the vent, if you picked up the hard drive you will have to restart the entire chapter though because it saves your game when you pick it up.
