What is the point of the Hardened Magic Stones and the Colors of Magic upgrades???

In a magic run, weapons will randomly ask for one of the three coal crafting steps.
Hardened magical stones remove the need for the first crafting step, so weapons will never ask for it again. This totem therefore reduces the amount of different ammunition you need to store.

Once you have upgraded your weapons, they will ask for different colours of magical stones, crystals and powders. These colours can be created by placing a coal in the smelter, combining it with magic stones and then crafting them in the water bowl. Colors of Magic allows for a simpler recipe. It also allows you to colour crystals and powders only.

My group just tried the magic weapons for the first time and were really confused about these totems. I think the game could do a better job of explaining what they do.
