Biomed skill lets you unhook the drone rig from the cyberzombie, letting the troll have control again. He promptly suicides messily, and your only option then is to ship him off to the original client.
The e-mail you get is PISSED that he wasn't alive and functional, but since you technically fulfilled the contract you still get paid.
EDIT . . . I freed the prototype who then killed himself shortly after. Stuffed him into the client van and still got paid by the client (3750), but he was still pissed and said he never wanted to work with me again. No bonus since I didn't give him to the lodge but my team was happy with the choice.
I also ran through it one more time and put him in the client van undamaged. Got paid by the client only (3750), no bonus, but he was happy with the outcome even though my team wasn't. I'm going to wager that it doesn't matter if the client is happy in the grand scheme of things but it's only a guess. Give the prototype to the lodge if you want the extra cash, free him if you want your team to trust you more, and give him to the client if you think you might get another contract from him later on.
Besides that's the only mission from Herr Schmidt, so yes, you don't lose anything by giving him to the Lodge.

Just for clarification, all three choices result in the same 3750 from Schmidt but the 'Lodge' choice pays an additional 2000 on top of that.
I see. Well, I havent played thata game in... a long time.
Between delivering a cryptic message to a corporate flunky, letting a supremacist racist live or delivering a tortured troll to an indefinite life of slavery and/or experimentation, I decided that the last one was the hardest to live with. Sure I lost out of 2000 nuyen from the lodge, but I could live with that. Money in Dragonfall is not THAT tight.
