I have noticed this, sometimes it's to do with being stolen or not (which is usually obvious) but I have noticed it often happens when you take meat (foul or normal) off different animals. Some will stack, some won't.
I often find if I transfer them all over to someone else they may then stack, then I transfer them back to where I want them all.
Afraid I can't remember the exact details of which animals/mobs were causing this to happen.
if stolen then yes, they will not stack even when stack-able for that one type of backpack.
its been that way for a while.
