That tends to be how Kenshi is. It sounds like your one character had on a faction uniform the tech hunters didn't like, but it sounds like you said you checked that. The AI bugs out in weird ways from time to time, reloading might fix it. IIRC if you were playing your save, then imported without restarting the game, that can also cause all sorts of issues because the game doesn't clear everything from memory correctly. Like if you play a save then start a new save without closing the game, your base and stuff from your previous save will be in the "new" world. Edit: Apparently you can't even do that, so that obviously wasn't your issue.
