That's something particular to your specific system. Make sure you've got current drivers for everything and be doubly sure Win10 correctly recognizes your monitor profile. Also, check your monitor's hardware settings and be sure that if it has a user-configurable profile that is accessed through the controls on the monitor itself that there isn't a power-saving feature that's activating independent of OS control. (I think Win10 is likely having issues with understanding what your monitor is doing.)

PS: Win10 sucks and I hate it... And, it does some freaky garbage with power management options that's just plain stupid. Win10 loves to make decisions by itself and I wouldn't put it past a Win10 update having reset your power management options or Win10 doing something stupid like going into a "sleep" state and then losing all the hardware configuration info... because it's a lukewarm piece of organic refuse where user-cofigurable options are concerned... Can you see how much I detest it, yet? :)
When you start the game if you tab out are there any dialogue boxes from windows?
Does this still happen if you're not running any other programs?
No pop-ups if I alt-tab, and I'm running no other programs that should cause an issue...I always keep my performance up and never let a program run unless its critical...MSI afterburner, mouse and keyboard software ( razer ), sound card software, etc.
It does seem to be doing what you are saying however, when I exit the game normally the desktop seems to resize slightly, which is weird and it shouldnt as both the game and the desktop resolution settings are 1080.
I have had the same result running the game in borderless windowed mode, full screen and even borderless windowed using 3rd party software.
Currently I gave up finding a solution but did a google search and was only able to find a small sample of others having this same issue, however it could have been caused by sleep/hybernation issues as the OP never followed up on their post, however I know thats not the issue for me...sleep and hybernation are the devil, and I have them unintergrated from the OS.
I'm now just using a work around of focusing on a character and moving the mouse to the edge of the screen causing the camera to spin around the character slowly which keeps the game thinking there is still active input.

MSI Afterburner and related sorts of apps are widely known to cause huge issues with gaming and Steam games in particular. It's also completely unnecessary and is not a "critical" app at all.
Disable it, unload it, preferably permanently... :)
More games are crashed by and have bug reports filed due to MSI Afterburner and RIVA Tuner than any other application in a gamer's library, by far. There are so very many complaints by gamers running these apps and falsely accusing developers and games, in general, of putting out crappy products when it's these apps that are crappy.
Also - Disable the Steam Overlay. It causes plenty of issues on its own, especially with resolution-mismatch problems. IF something is truly having a problem detecting resolution or active windows, it could be the Overlay that's causing it.
Sounds like the OS can't properly detect the active window. Disabling the Steam Overlay is always my first suggestion when that happens.
Not using Steam overlay in general, just when I check FPS, it does it with it on or off.
I use afterburner for custom fan curves and overclocking, I dont see how it'd have anything to do with it.
If it caused me a ton of issues, I wouldnt use it, it doesnt, so I do...I am up for suggestions on another program that works well to set a custom fan curve on an nvidia GPU.
If the game did it it "ever" while playing it I'd consider this being a possible issue due to crashing the card, or recovery issue/stability, however as I mentioned in around 200 hours, it has never happened with me being at the keyboard...just every time when I go AFK for a short while, around 10mins-ish...
NVidia has a number of tools you can download. It'd depend on your particular card. Your motherboard manufacturer could also have an app that combines fan settings for both system and compatible GPU manufacturers.
Both MSI Afterburner and RivaTuner and similar apps are frequently cited by others as troublesome on Steam forums/bug reports regardless of your own experiences. They may not cause issues for you, but they've caused plenty of issues for others with Steam gamers.
If you want to keep Afterburner on, that's your decision. I would suggest at least testing with it disabled. Why wouldn't you? (If you need a custom fan bios config to use your card, something is wrong.)
Keep in mind your problem is not one that is common, known, or ordinary... :) That means that something extraordinary must be the most likely cause. So, what could that be? Based on seeing so very many issues caused by Afterburner and RivaTuner, I'd be very quick to point at that kind of thing being suspect. It may not be the cause, but testing for that shouldn't take you more than a few minutes.
Check all your hardware drivers (Mouse/Keyboard included) and apps to be sure none of them are sending sleep/suspend commands by themselves. I'd be sure to check the monitor's panel control for its own hardware bios settings, too. HDMI monitor? That's a two-way connection for both data and power, so check the monitor's own manufacturer settings just to be sure. And, check to be sure the OS recognizes that monitor's profile correctly, otherwise it may get confused or not respond correctly.
(I am, of course, assuming you've done all the basic stuffs in troubleshooting sleep/suspend issues as far as your OS and basic motherboard/system features are concerned.)
Again if you can point out a specific software program to set a custom fan curve on an Nvidia card, I'll check it out...
Never said I "need" to set one to use my card, I just said I use one, and I personally dont know why you wouldnt as most standard settings have your card getting way too hot before turning up the fan speed.
I guess some people dont mind running their card at 80c with 70% fan speed though...but I'm not one of those people.
I appreciate the help but I dont assume something is a problem unless it makes some kind of sense that is is or could be, and I understand you dont like afterburner, but again I have used it for years and had zero issues, and while you may not like it I dont again see why it'd lead to this issue.
IF it was afterburner I am sure there would be more than just me with an issue as its a widely used software.
Most everything else you mentioned wouldnt effect just kenshi, and nothing can put my computer into sleep or hybernation mode, as I said its is unintergrated from the OS, meaning windows cant do it, there isnt an option to do it, and no software can access it, as its simple not there to access.
The dev is probably on the right track as there is something causing a resolution change to desktop when I exit the game, and as they both run the same resolution there shouldnt be a switch.
