Slimy Lichmummy (yes it sounds like a fantasy game from the name but it isnt)
DoomRL (very easy to learn controls, fast paced doom fangame)
ZapM (Basically nethack but with a humorous sci-fi makeover)
Hellspace (Very short game made for a 7 day programming challenge, but it has graphics and all)
FTL Faster Than Light: Isn't a classical Roguelike but uses Roguelike approach and SF/Space thematic as you control a ship in space. It is very popular but worth a place in such list.
Eldritch is even further from classic Roguelike because it is a fps (shooter), it is vaguely on Lovercraft thematic so not really SF but not at all Fantasy, great game.
UnReal World RPG isn't SF but it's neither Fantasy. It is like RL during Iron Age. It became free only last year, but it's an old one developed since a long time. It's so detailed that it also feels like simulation and survival, I only played it few hours, but if you want something deep, you should try it.
Bionic Dues is a special Roguelike, like Steam Marine you control a team of Space Marines, but it's mildly fake because the 4 marines are on the same square and you can switch between them. It has a light strategy element through a campaign and choices of missions. It is great at first, in the long run of a campaign I felt it pushes too much too specialize you "team" to be efficient and this push combats be not enough diversified. It's still a very good game with a good depth.
Some more I never played but they seem interesting:
Dungeon of the Endless, still in early access, mixing RL and Tower Defense, I haven't played it yet but just because I wait the Mac version, it seems very interesting.
Rogue Station, looks like a relatively classic RL using SF and graphics but only keyboard controls, never played it, seems interesting.
Cataclysm: Dark Days Ahead (zombie apocalypse themed game but doesnt take place in modern day but a future society where robots and bionic implants are common. Can be played in either Ascii or basic graphical form. WARNING: very advanced controls that takes a while to learn fully.)
Prospector (A roguelike take on the space-trader genre where you go around in space being an a.s.s.hole to people and wildlife alike =P )
First Paradise (Havn't played this one much but seems promising, be prepared to read a lot)
Like I said not out yet but definitely worth keeping an eye on.

Steam Marines seemed decent enough but I really couldn't ever clearly distinguish the clearly traversable spaces from wall spaces.
