Can't pick up items after final boss?

No idea what caused this, but after the end of a run just now the mystic items on the ground couldn't be picked up. No my inventory wasn't full, i just didn't have the option come up to hit E to pick them up and hitting E while over them did nothing. Really frustrating for that to happen and have the run auto-end before I can even attempt to fix the problem, why not have a portal or something pop up after the last boss?
