But it doesn't sound as if it's a launch issue as much as it is something to do with your OS and KF, perhaps..?
Have you tried running it in borderless fullscreen..?
It also happens to me, where KF2 will display its "launched and loading" bar on the desktop, but then sometimes minimise itself when the loading videos start.
Especially if I don't leave the machine alone and make KF2 not the focus task (eg, click on steam client and go to discussions, check emails, watch porn, etc...).
If I leave it alone and go and make a cup of tea while it loads - usually it will be on the menu when I return.
But, even then, sometimes it will be minimised and have the icon flashing, waiting for me to open (usually didn't play the videos in the background, either) - perhaps they have changed the init. procedure for optimisation.
I'd check to make sure all ur windows updates and drivers are up to date, as a game altering the desktop resolution when it is not the focus is kind of a rare thing these days...
It'd be best to start by closing all those other open windows and launching KF2 with the minimal background processes as you can manage (ie, steam, critical OS functions and KF2 only) and go do some push ups in the nearly 2 mins it can take to load to the menu.

I launched KF2 by rightclicking Steam in my taskbar and selecting KF2 (it was the 2nd most recent game, so is in the list of three that come up) - and it showed the "back and kicking brass" splash before doing exactly as you describe and minimising itself, where the icon is now flashing at me.
When I open it, it /has/ played the intro videos, but alt-tabbing out to write this in the Steam client rather than use the overlay has messed up my desktop gamma (it's higher than normal, as it's tuned for specific colour profiles for print) - this will go away when the game is closed, it's not uncommon for a game to mess with desktop gamma... but I've never noticed KF2 messing with desktop resolution before.
But you're 100% correct in my instance - KF2 is [nearly] always starting minimised since the latest update.
Did you put it in the bug reports, or raise it at tripwire forums or anything?
Might be worth making them aware - as if they probably aren't already - but how it affects ur display due to using a different resolution to desktop than in the game.
