1 - Start Warframe from Steam, and log in.
2 - If you see a pop-up asking you to link your Warframe account with your Steam account, click, "Yes."
3 - If you don't see that pop-up, exit and restart Steam, and try logging into Warframe again. Repeat step 2, and then move to step 4.
4 - Your Warframe account should now be linked to your Steam account.
5- If you were unable to get the pop-up message to appear upon logging in, contact Steam support at: https://support.steampowered.com/
Note: Steam's support is, at the time of this post, not available, possibly due to the large number of support requests from the holidays. It should be back up soon.
Since Warframe patches independent of Steam, when Steam checks the files, a very good portion of them are going to differ from what "should" be there according to Steam.
