Anyway if you ask me you should train a few spy missions that you have trouble with, try to figure out what triggers alarms and avoid it, hopefully learning a few shortcuts to your goal on the way. And if that doesnt help, you can always google the specific spy missions you have trouble with and there will be a very good chance you can find a solution video to it online.
In the end the best frames for this are the ones that can ignore the spy mechanics like the lasers and cameras. Invisible frames sure get the job done alright. However when you learn the layouts from the top of your head from all that practice you will want to learn how to speedrun through them, in that case a more specific loadout is needed. I personally refuse to use the monkey frame because of multiple reasons that I dont want to go into right now. Instead I use limbo to ignore any and all traps in my way. I also use a parazon mod that lets me be invisible for 15 sec after hacking a console. Nine out of ten times that is enough time for me to get to my objective and if more consoles stand in my way? Well after hacking those too I get another free 15 sec of stealth. Win-win situation.
1) Study spy rooms at your own pace in Solo mode. ALL Spy rooms have air vent that leads directly inside the room (Kuva Fortress may have a few exceptions) but one or two non-Kuva Spy rooms are fastest when ran through the most obvious path but may require timing and, even invisibility until you learn the pattern of the moving censors and cameras.
Higher level Spy missions have all cameras, censors and lasers active. I recommend doing them so that you learn their locations and movement patterns.
2) Loki's invisibility has never been permanent. it doesn't work like Ivara's invisibility where she can stay invisible until she runs out of energy. Loki was my starter frame in 2013 when player was given option; Excalibur, Mag or Loki. Later they changed Loki to Volt.
Take your time to adjust yourself to the different factions and what tiles they come with. While the puzzles are pretty simple once you've seen them a few times, they can be complicated when you accidentally trigger alarms. I would recommend building Loki and modding him for efficiency and duration so that you can cast invisibility reliably. Also play in solo mode and take your time! Unless you fail more than once you can still study the layout of the vaults and there shouldn't be a time limit. I believe in you!
In overall, it's as others have said around here... once you start getting accustomed to Spy missions vaults layouts you usually can do it well for the most part.
When I started playing WarFrame (WF) all those years back my starting WF was a Mag and my following one was an Oberon (that I still keep around because I've managed to pull off most kinds of missions with it, including Spy ones).
1) Understand the map you are playing on and how to get to the mission objectives
2) Get a good Stealth frame
The first one is just done through practice. I screwed up a number of my first spy mission attempts, but it all comes with time. This is helped a lot by having a good stealth frame on top of that. I used Ivara personally. She's a great choice, but there are others that can work as well.
My best advice? Be patient and be careful. Use the third person view to see behind corners before stepping, look up look down find the cameras find the vents or whatever else.

For a mere example, my Staltha and Nataruk are both Hush'ed on purpose so that they're always ready for Spy and/or Rescue missions where a certain level of stealth is required and/or advised.
I'm not sure if anyone has suggested this, but for myself at least, Limbo was a frame that was helpful and FUN in spy missions. Limbo for me, is a very interesting character.
Others may have better suggestions.

PS: I think the warframe gurus here might say Limbo can do alot more then spy missions as well. A warframe veteran shared this video with me and now I'll share it with you in case it helps you with spy missions, if you choose to use limbo, in future. There is a bit of a grind to get him, but Limbos all google-able and viable. :-)

PRACTICE the spy rooms. Study them, whether you fail or succeed. Look for alternate routes and potential traps. Learn where guards might patrol or laser barriers might block you.
I've found practising some of the more difficult ones pretty much impossible, given the maze like loops and drops with surprise alarms and bots that spot you from across the map, or even when the alarm goes off for no particular reason. It would be fine to practice once failed, but then if played again after failing, the random level generator may change the actual positions of guards or swap the whole thing out for another one entirely. This has been a help sometimes, but it makes for a ♥♥♥♥♥ when practising them.

Carry a silent weapon with you and move very slow. You can be spotted through windows so avoid moving past them and especially Corpus have cameras in very sneaky corners. Study the path that guards or motion censors do and you can eventually rush through their guard path before they even have chance to start their patrol when Spy door is hacked open.
Guards do not begin their patrol until you open the door after all.
Position of the guards is not exactly random. They have predetermined path that they always follow. Medium to high level Spy missions may not have maximum security yet so if there 6 guards in Sorties, there may be 5 or less when mission level is below 60. Which of those 6 spots the five guards get is random.
Personally I do not bother with the guards or moving motion censors because at the entrance of the Spy room there is air vent on the left or right and in the high ground I don't have to bother with the guards at all.
