If that is the case, since you listed a lot of network fixes. Are you using windowed mode? That for me has been a frequant cause of random pauses and stuttering, I don't yet know why.
Aside from that, are your drives defragmented? Are there any disk errors that might slow down data fetching? Have you tried setting "graphics stabilzation" in the settings menu? How old is your windows install? and what version of windows? Maybe reinstall DX9c and see if anything comes up missing.
Just because you uninstalled a bunch of stuff doesn't mean the installation isn't cluttered and slowing the system, uninstalling a bunch of stuff can actually help make that worse as everything tends to leave bits behind.
If network fixes aren't solving it, then the only conclusion is it's your computer. Just because it's waaay ahead of the game requirements (let's be honest, 11yrs later this will run on anything.) doesn't mean it's all working 100%
Does any other game have similar issues?
I just now tried the "graphic stabilization" setting, which seems to have actually made the problem slightly worse.
I have defragged my system, I did that at the end of last semester.
I am running windows 7 64-bit, which I hear has some problems with the game in general...
So, I'm going to try reinstalling DX9 (why didn't I think of that, lol) and hope for the best.

I've never had any issues I can pinpoint to windows 7, I used it from it's RC1, to, last fall actually, when windows 10's technical preview launched, in which I use that now, but still use 7 on my laptop which also runs FFXI.
I have actually had an issue with windows 10 and FFXI, it's the only game where the GPU freezes and has to reset itself, but since FFXI is picky about full screen mode, it can't recover properly until FFXI is closed. So peroidcally I have to force CTD FFXI to desktop when it does that to restore operation and log back in.
But so far that's the only issue I can paint directly at an OS and FFXI interactions. Pretty sure it's a background conflict between something and FFXI as it runs in the background of windows.
Beyond that, I don't know what other suggestions to make off the top of my head.
You didn't mention using windowed mode so I assume you aren't. What GPU are you using, and what driver version?
