please forgive my ignorance here, if an anti virus/ malware program were installed on the computer, would that not scan the download first and quarantine it if anything malicious was detected?
Op, it might be the mod aren't of the right version or they have some error inside, the most common it's a wrong zip name or some typo/errors in the xmls, the log file will tell what's goin' on, it's inside MyDocuments/MyGames/FarmingSimulator25/log.txt, search for error lines, it will probably have some related to the mods you downloaded.
You are running an executable that has permission to run scripts and to add and remove files from your save folder. Anti-malware will see nothing wrong.
