Counter-synchronizing can damage shader and savegame files. There is also a backup folder where you can copy your savegame back if anything got deleted.
What happen when you start the game?do it crash?do it close itseflt? or nothing happen?
It does not "delete" your savegames, savegames consist of multiple files and when these files are not all from the same moment of saving it can´t be read anymore by the game.
In FS25 itself not yet but i think i could happen to anyone.
