More variety in level design.
I love both games though
When I played the First Encounter and I heard the music and saw those huge waves incoming, it gave me a feeling to go beserk for a long time! And some one-liners which gave me a big smile.
The Second encounter was a bit to colorful and has strange creatures, to much alien stuff (over the top) and quite messy levels overall. It's something you must like and I don't. I like old school and basic stuff.
And as said above, the boss fights in TSE were VERY mediocre compared to the first one.
The only thing I like better in TSE is the (of course) new locations with new art styles and designs. Just Egypt does end up being VERY boring.
I also kind of liked how more "serious" TFE was in comparison to TSE, with less of the jokes being upfront and relegated more to secrets and Sam's one-liners.
TSE's soundtrack is probably my favorite of the two, though.
TSE has more choices of environment, liking the Medievil theme the most but it feels more gimmicky overall which can be a bit much sometimes.
