The overall score is a mix of the cpu and gpu score.
An i7 6700 overclocked to around 4.5ghz and a 1080 oc'ed to over 2000mhz would score about 20,000.
There is nothing wrong with your system.
Founders edition cards don't have the best cooling. So what happens is the card lowers the clock frequency when the gpu reaches around 83°C to prevent it from going any higher.
That can affect your performance quite a bit. Aftermarket cards usually have better cooling and therefore do not get as hot so are less likely to be affect by thermal throttling.
