They're both exactly the same. If you bought all the DLCs separately for Fallout 3, the files would be a 100% match with GOTY.

Fallout 3 is weird; for some reason they count as separate games, with Fallout 3 being Fallout 3 in steamapps and Fallout 3 goty being Fallout 3 goty in steamapps.
You do need to click and drag the saves over yourself, I think it's under Fallout 3\Data\Saves and goes in the exact same place for goty.
Your saves are located in; Documents/My Games/Fallout 3/saves.
**You may have to start the GOTY edition and create one save if in My game Fallout 3 GOTY edition you don't see a save folder after you install it.
I thought it saved under Steamapps. Since it's under Documents... well, ronr's right. Your saves will transfer over directly, just buy the game and no further action needed.
Make sure to click Data Files and check all the DLCs are on before launching, and you should get a few notifications as soon as you load your save (the ones that give you DLC quests like "Into the Pitt" and "Not of this World").
Make sure to delete the old Fallout 3 from Steam if you need space!
