Browse to your Steam installation, usually in Program Files, then go to Steam\steamapps\common\Fallout 3 goty\Data\. In the data folder is where all the .esm and .esp files are kept -- these are your mods, as well as any of the official DLC you might have. Usually you can just delete the .esp or .esm that you don't want and that should be enough.

Sometimes, though, you'll need to go into the meshes, textures, or sound folders. Since it's a lot harder to track down what you do or don't need there, it's better to just re-download any mod you have and look at exactly which files it came with, then delete them manually.

If you'd prefer to just start over from scratch, you can simply delete the Meshes, Textures, and Sound folders. All of the default assets in the game are stored in .bsa files, so deleting those folders will just get rid of anything you've added. The vanilla game won't be harmed.
