Fix for Mothership mission and Sally's bug
So you're playing the most annoying DLC of this broken game and Sally won't open the bridge door. Well, here's the fix: https://gamefaqs.gamespot.com/boards/918428-fallout-3/55635014

Ok I kept running into the bug in Mothership Zeta that would cause Sally to flee back to the teleporter before/after the holographic alien head death ray demonstration on the observation deck. At this point the game will autocomplete the "Disable Death Ray" quest and proceed directly to "Defeat the Alien Captain." This will mess up the scripting pretty bad (sometimes you won't be able to access living quarters and sometimes it will mean that the door Sally opens to leave the observation deck will remain permanently closed.

Loading/Reloading never worked for me so here is what I did. (requires console)

If the Sally doors bug, no prob. Select the door by clicking on it in console and then enter command "activate" (no quotation marks) it will open.

Ok now to fix the quest...kinda. First you need to figure out the base id prefix of the DLC Mothership Zeta. Click on an NPC (any NPC in Zeta, like Somah) in the console and it will display a number at the top of your screen. Remember the FIRST TWO digits. Mine were "02." Ok now you need to type the following in the console. Replace "your number" with the one you got from the last step. No quotes! Lol.

setstage "your number"000804 20

The number 20 I got from using the "sqs" console command which shows the third portion of the quest "Disable Death Ray" as being "20"

This will reactivate the quest. Now your log will display both "Disable the Death Ray" AND "Kill the Alien Cap'n"

You're back on track now so you can continue on to the Death Ray. Don't worry about your buggy friends because the game seems to script them into the bridge scene regardless of your tinkering.

Helped me too, have now both quest steps again. My friendly -npc disappeared but well. BTW targeting an alien worker to get the 2 digit-number instead of a friendly npc works also.

Thank you. This DLC was about to ruin my entire fallout 3 experience. I swear Bethesda is the only game company that i have to find workarounds for their ♥♥♥♥. In every single game I've played by them it never ♥♥♥♥♥♥♥ fails 😭

I also have a fix if you're stuck in the maintenace level an the matrix do not work. Use console command (movetoqt) to get to a generator in either the cryo lab, robot assembly or hangar(mine went to robot assembly), considering you have any of thoose left, if not, you're ♥♥♥♥♥♥). Then use console command (tcl) to enable noclip. Then make your way to the entrance to the engine core and enter8 be carefull, the aliens will still shoot you)
