The mod organiser Linux install script will probably be updated to handle the change in the next version, there is a patch here[github.com]
In the meantime you can use the script by manually editing line 2 of fallout3_goty.sh to read as follows :

It’s not letting me edit any script in the Konsole… I can only type underneath the Instal script. How do I edit the second line?

To get texture mods to work for Fo3, NV, and Fallout 4 will need to invalidate the Archive in your Game Folder and the Compdata folder.
