Megaton doesn't exactly endear itself since you are:
- Accosted by some random gun-happy "sheriff" who claims to be the sheriff because he has the only AR in the city and that "people wanted me to be sheriff" (MAYBE BECAUSE OF THE GUN!?)
- Sent by some random lady to gather LANDMINES of all things fifty kilometres away. Although to be fair, I only did Moira's quest the first time and ignored it afterwards
- Blackmailed by the local tavern owner who then sends you to blackmail other people so he can tell you "Yeah kid, your dad went in vaguely this direction, can't remember anything else"
After all that, I wasn't exactly enamoured of Megaton. So when some random guy in the bar says "Oh I have some clients who want to remove this place" I was all on board, thinking that something interesting and potentially beneficial to me (AMMO) could be obtained. And since you never actually meet the client (Tenpenny) until the very end, all you have to go on is Burke. And he's a lot more likeable in that he doesn't send me to gather landmines or wave an AR in my face.
Granted, the first time I went through with this, I didn't expect the whole town to be leveled. I was thinking it would be along the lines of a corporate takeover with leverage. But when I went through the final steps and was presented with the detonator, my thoughts were not of regret. They were, "Dammit, I should've looted the place first" and "Awesome, I FINALLY get to see an atom bomb go off in a Fallout game AND I GET TO BE THE ONE TO DO IT!"
So far, Megaton has been saved exactly ONCE for all of my FO3 playthroughs. All the other times? Leveled. ♥♥♥♥ you Lucas, get your ♥♥♥♥♥♥♥ gun out of my face. Maybe if you actually went out of the city for once and helped the guards then the ♥♥♥♥♥♥♥ caravans might actually survive once in a while. But no, you have better ♥♥♥♥ to do. Like walk around town with your garbage AR, blithely ignoring Moriarty blackmailing everybody in a 10 kilometre radius.

I always choose to disarm the bomb. I like the city and my Megaton house is really cozy! :)
hate to break it to you (actually I'm lying, I like Moira so I'm quite happy to inform you) but she really doesn't even notice it. at all. she will, in fact, cheerfully continue to offer the same quests afterwards
