The resistance literally took to terrorism
Neither side is good in the matter but the resistance took things too far, both in escape (DLC included with attacking the Arkoral plant and trying to blow up founders tower, doubly so on the Arkoral part since Chen even says in his audio log that it's strain is stagnant, infertile.) and in destruction (literally nuking the ark with Chen trying to claim it was a bluff, but meanwhile in the darker path he was willing to blow up founders tower. Even then, he armed his people and was in an almost fully open war with Security, so what was he to expect? Especially from his most zealous followers.
Chen is annoying, therefor, bad guy
